I’m wondering if i have to do any intermediate upgrades before i can do 4.0.0. I’d also like to know what key files/folders should be included in our backup schedule for this server.

You can do a backup and then try 4.0.0 right away. Ideally it should do all needed upgrades one by one in a single run. If that doesn’t work, restore the backup and try 3.9.3, 3.10.3, 4.0.0 maybe. You can download any version by substituting version numbers in download link.
You can just backup the whole Openfire folder for ease. This will include the embedded database (if using one). That’s on Windows. On Linux it can vary.
