I am creating a web app for a thesis project that includes messaging…is OpenFire/XMPP a good option for a web app that allows messaging?

XMPP is about messaging, no matter what platform client is in use, so yes, i think it is suitable for this. There is even not a single library for web apps. Don’t know names of all of them, but e.g. jappix mini, candy chat web app, there is some xmpp php libraries. On this site you can find sparkweb (flash based) app, which is old and not developed anymore, but you can still use it as a reference i think (source code http://www.igniterealtime.org/downloads/source.jsp).
